The expression simply means "You should have the merit
to do more mitzvot".
It is normally said as an expression of thanks and appreciation after doing an act of kindness for somebody.
Since this person did a mitzva for you, you bless
him with the "zechut" , the merit or privilage to
do more mitzvot.
