Is it permissible to have children at the Shabbat table in various stages of undressing, due to either concern of making the clothes dirty, hot weather, or getting ready for bed?

Shabbat for that matter should not really differ from any other day. If the kids are young enough and the other participants are not bothered – there should be no problem.
