My fianc? and I are an Ashkenazi couple living in Israel, whose community is lenient about weddings during the Omer after Lag BaOmer. It’s important for us to marry through the Rabbanut, but we would like to hold our wedding between Lag BaOmer and Shavuot. Will the Rabbanut allow a rabbi to officiate our wedding during this time?

Firstly, a big Mazal Tov! May you merit to build a faithful house in Israel.
According to the halacha, there are certainly major opinions that allow weddings after Lag B’Omer, even before Shavuot.
Different Rabbanuts from different cities have differing practices – and some will allow it, and others not. May I suggest you turn to the Zohar organization - https://tzohar-eng.org/tzohar-services/wedding-in-israel/ - as they officially conduct weddings for the Rabanut, and are very accommodating with issues like this.
